(Two famous characters) One day in a peaceful summer Gensoukyou, a heavy scarlet red mist appeared suddenly and swallowed most of the land in Gensoukyou causing it to create darkness and a cold atmosphere. Reimu Hakurei, a shrine maiden from Hakurei Shrine and a magician Marisa Kirisame, are both set out to interrogate the cause of the Scarlet Mist.

In a one comfortable Spring Gensoukyou, Reimu Hakurei a Hakurei shrine maiden, Marisa Kirisame a magician, and new playable character Sakuya Izayoi a head maid of Scarlet Mansion, is out to find the incident of never ending winter following the flow of sakura petals where Netherworld is waiting for their arrival.

It’s the eve of the Harvest Moon Festival in Gensoukyou, however, yokai sense that something is wrong with the moon. It appears that the moon was replaced with a fake moon. To solve this incident, someone must stop the time and find who's behind this incident to bring back the real moon. The girls went to investigate the forest where the answer to this incident may lay.

This game takes place in the mystical place Gensoukyou. Spring has arrived, but some things are offset. Fairies are blooming and fairies are acting unusually more active. Even non-season flowers are blooming everywhere around Gensoukyou. This gorgeous view and abnormal happening led the girls since the incident. Girls went out to investigate the cause of this incident starting off from the lake near Scarlet Mansion.

It is autumn in Gensokyo. A stranger comes to the Hakurei Shrine and says that the shrine should close for good. Reimu Hakurei won't let it happen so she or Marisa Kirisame goes to investigate the situation.

In one Cold Winter in Gensoukyo, a sudden geyser erupted out of nowhere near Hakurei Shrine. Sametime, the eruption caused many underground demons to rise in Gensoukyo. To stop the underground demons lurking in Gensoukyo’s surface, Reimu Hakurei and Marisa Kirisame head underground to solve the incident.

In early Spring in Gensoukyo, there is a rumor sighting a strange flying treasure ship in Gensoukyo. Reimu Hakurei, Marisa Kirisame and Sanae Kochiya went to investigate this flying treasure ship and plunder its treasures.

After solving the Undefined Fantastic Object incident, many Divine spirits suddenly appeared in Gensokyo. Reimu Hakurei, Marisa Kirisame, Sanae Kochiya, and Youmu Konpaku went to investigate where the Divine Spirits were coming from.

One day in Gensokyo, Yokais started rebelling, a gust of wind blew over Gensokyo forming a dark cloud carrying an ominous huge building over with unharmonized melody. Three Girls Reimu Hakurei, Marisa Kirisame, and Sakuya Izayoi had a similar strange incident. Their weapons started acting strangely like they were alive. To find the source of this incident, Girls headout to investigate the ominous building in the sky.

After an incident with a mysterious orb, Someone is sending Lunarians to Purify and invade Gensokyo! Girls must stop the Lunarian forces from purifying Gensokyo. Why are they invading? Who is this felon causing the Lunarians to take over Gensokyo? The Answer lies in the Lunarian Capital, the Moon….

In the midsummer season in Gensokyo, Seasons are acting strange. Hakurei Shrine is blooming with cherry blossoms, Youkai Mountain is filled with Autumn leaves , and Forest of Magic is covered in snow. However, Fairies started to become more hostile and enraged with power. Girls went to investigate who is behind the incident.

Beast spirits began to invade from Hell en masse.

"They're trying to take over the surface world with brute force and sheer numbers.

I beg of you! Venture into Hell with me, and put a stop to their plans!"

So she was told, by a beast spirit that was cooperative with humans...

Reimu, Marisa and Youmu encounter several animal spirits from Hell, who claim that their fellow animal spirits are plotting to take over the surface world. The three heroines team up with the spirits, and venture into Hell to take out this new potential threat.

Reimu felt suspicious about why these ability cards are everywhere and where are these coming from. Girl went to investigate where the source came from…

Due to the opening of the market, the ownership of the ancient land has been lost.

The land that lost its owner will become desolate.

But there is no need to worry.

The spirits will naturally take possession of the land and it will regain its usual tightness.

Throughout the game, Reimu and the other protagonists set out to investigate the source of the strange occurrences.

A mysterious giant is seen wandering around Gensokyo. It can suddenly appear and can just as suddenly vanish seemingly without a trace. Everyone who sees it becomes curious and wonders about the truth behind this strange sight. Sanae Kochiya, Cirno, and Hong Meiling each have their own fears and dreams about the giant, and each sets out in pursuit of this roaming behemoth.

In Gensokyo, many humans have lost emotions and hope leaving everyone in a pessimistic mindset, “We’ll all be the same when we die”.This causes Three major religions; Buddhism, Taoism, and Shinto to clash in battle to grant worship and fame in Gensokyo.

Mysterious rumors are spreading all over the human village. Some rumors contain Ghost story, and Urban Legends, this caused many childrens overwhelmed with fear from the story. Suddenly, a mysterious orb appeared and spreaded all over Gensokyo. This mysterious orb gave Reimu Hakurei and others superstitious powers with different Urban Legends. Reimu and others thought to keep it to themselves to prevent harming peoples. However, Gensokyo was struck by a mysterious phenomenon….

A strange phenomenon called "Perfect Possession" is taking place. A phenomenon where one is taken over by a completely different person, not only in mind but also in body. But have no worry: Reimu is already on her way to investigate the cause behind its occurrence.

Aya Shameimaru, a reporter who publishes “Bunbunmaru Newspaper” is out to find interesting events and take pictures for her newspaper article. Suddenly she meets with another Tengu, Hatate Himekaido, another reporter who publishes “Kakashi Spirit News”. Aya insulted Hatate’s Newspaper calling her Newspaper delusional. Hatate declared war on who took the best picture for the Newspaper.

War has been declared between Fairies! Group of Fairies destroyed Cirno’s house, this caused Cirno to be blasted in fury and went to seek revenge and show them who’s the strongest fairy.

After the recent Incident (Double Dealing), Seija Kijin an Amanojaku is wanted all over Gensokyo with a bounty on her head due to her rebellious act. Now Yokais are using their impossible attacks to capture Seija and redeem a reward. To counter Impossible attacks, Seija fights against it by using cheat Items and running away from everyone in Gensokyo.

Sumireko Usami, a psychic teenager, visits Gensokyo frequently by dreaming in her sleep. However, she encounters a nightmare, where people in Gensokyo she knows started to attack her. This caused Sumireko to burst in anger and fight back by taking pictures and spreading it on Social Media. Three weeks of nightmare lingers in her dream….

Black water gushed out onto the surface. The water released an odd odor, and was hard to get off once stuck to one's body. It was not something that you could use as your everyday water.

Some saw the gushing water as misfortune, some as good fortune; some saw it as holy, while others as evil; some saw it as a natural disaster, some saw it as a business opportunity, various theories were tossed around. Some even started a festival and made a fuss.

But not long after, an event occurred that put a horrific damper on their buoyant moods. From the springs that they drank from, the beautiful clear streams, the hot springs at rest spots... from every location it possibly could, the black water began to gush out.

Despite Chimata Tenkyuu's assertion that her Ability Cards would fall out of fashion after the events of Unconnected Marketeers, the cards' value is still somehow climbing further and further. Marisa Kirisame sets out to investigate the "black markets" that are trading in cards without Chimata's oversight — and to collect as many cards as she can for herself.
